11 p, 1.3 MB Detection of oncogenic and clinically actionable mutations in cancer genomes critically depends on variant calling tools / García-Prieto, Carlos A (Institut Germans Trias i Pujol. Institut de Recerca contra la Leucèmia Josep Carreras) ; Martínez Jiménez, Francisco (Institute for Research in Biomedicine (IRB Barcelona)) ; Valencia, Alfonso (Institut Germans Trias i Pujol. Institut de Recerca contra la Leucèmia Josep Carreras) ; Porta-Pardo, Eduard (Institut Germans Trias i Pujol. Institut de Recerca contra la Leucèmia Josep Carreras)
Motivation: The analysis of cancer genomes provides fundamental information about its etiology, the processes driving cell transformation or potential treatments. While researchers and clinicians are often only interested in the identification of oncogenic mutations, actionable variants or mutational signatures, the first crucial step in the analysis of any tumor genome is the identification of somatic variants in cancer cells (i. Traditional bulk sequencing methods are limited to measuring the average signal in a group of cells, potentially masking heterogeneity, and rare populations. The single-cell resolution, however, enhances our understanding of complex biological systems and diseases, such as cancer, the immune system, and chronic diseases. [...]

10 p, 1.4 MB Assessment of transfer methods for comparative genomics of regulatory networks in Bacteria / Kılıç, Sefa (University of Maryland Baltimore County. Department of Biological Sciences) ; Erill, Ivan (University of Maryland Baltimore County. Department of Biological Sciences)
Background: Comparative genomics can leverage the vast amount of available genomic sequences to reconstruct and analyze transcriptional regulatory networks in Bacteria, but the efficacy of this approach hinges on the ability to transfer regulatory network information from reference species to the genomes under analysis. Understanding the drivers of speciation is fundamental in evolutionary biology, and recent studies highlight hybridization as an important evolutionary force. Using whole-genome sequencing data from 22 species of guenons (tribe Cercopithecini), one of the world's largest primate radiations, we show that rampant gene flow characterizes their evolutionary history and identify ancient hybridization across deeply divergent lineages that differ in ecology, morphology, and karyotypes. Systemic sclerosis (SSc) is an autoimmune disease that shows one of the highest mortality rates among rheumatic diseases. We perform a large genome-wide association study (GWAS), and meta-analysis with previous GWASs, in 26,679 individuals and identify 27 independent genome-wide associated signals, including 13 new risk loci. Transposable Elements (TEs) are mobile genetic units that are capable to change their position in the genome and to spread autonomously. In eukaryotes, TEs make up a considerable part of the genomic DNA and their spread has been linked to the growth of the genome size and the increase of genetic variability during evolution. [...]

An inversion is a balanced genomic rearrangement that alters the orientation of a specific genomic sequence. Despite not usually causing gain or loss of DNA, inversions can alter the original genetic background and produce mutational and positional effects on genes. [...]

The genetic basis of ecological adaptation has been long investigated by exploring particular regions of the genomes, like chromosomal rearrangements, morphological polymorphisms or allozymes. The increasingly appreciated power of comparative genomics and the explosive number of sequenced genomes have offered the opportunity to better understand how molecular evolution relates to adaptation and phenotypic variation at the organismic level. [...]
